I’ve been spamming the shadow dungeon in chapter 4 so I can level up and I’ve been catching quite a few skullharps and silvermouths. Can I farm other harps in other places? Like, can I get seaharps in the water dungeon? Because I really need a few harps for my ultra-evolutions.

Yes you are correct. And the element dungeon you go to is the same element the monster would be if you find one.
Chapter 2 dungeons: bottles
Chapter 3 dungeons: pixies
Chapter 4 dungeons: harps
Chapter 5 and 6 dungeons: lamps

From Chapter 4 forward you can get silvermouths too
