The sad part is that without Lotus, lily is garbo

Your fault ,make them useful outside the combo 
Lily has other combos which are absolutely fine. The problem is that the Lotus combo is so much better and easier to run.
I hate it when a particular combo overshadows everything a monster is designed for and the solution is always simple… make the combo not work

Already did a bunch back when she was released and then again when she was buffed
I’ve been using her since release, in fact I didn’t even have Lotus and still used her alongside Scyber to get bundam novas to go off. Even then, I would not recommend using engage ever if you make it a 2v4. At least with lotus you make it a 3v4
